None of the Animal Sanctuary Collectibles are missable! It doesn’t matter what dialogue choices or what ending you pick during the story. You can still get all Animal Sanctuaries after the story in free-roam.

At the animal sanctuaries you will need to play flute for the animals and then you can pet them. Sometimes you must open a cage to free the animals first, or defeat some enemies at the location. To play the flute you must tilt the controller up and down.
