The reason for 3 playthroughs is that there’s a vending machine in Chapter 6 that has 3 different items, but it only gives you one per playthrough and they don’t save through Chapter Select. So to get a 100% filled Compendium you’d need two New Game Plus playthroughs for these items. Other than that, you can get everything else (99% completion) in a single playthrough.
