For the Well-Rounded trophy & achievement in Onimusha Way of the Sword, you need to learn and upgrade all basic and special skills.

Enhancing Abilities can be done through the Spirit Mirror by selecting “Enhance Equipment/Abilities”.

You can still free-roam and find all collectibles up until the Point of No Return before the final mission “The Clash At Rendaino”. If you keep a manual save from this point, then you can still clean up everything from there.
