Onimusha Way of the Sword contains 54 Oni Stone locations. Oni Stones are upgrade materials, needed to fully upgrade all skills for the Well-Rounded trophy & achievement. On the first playthrough you won’t find enough Oni Stones to fully upgrade the Gauntlet, but your skills carry over into New Game+ and you can collect the Oni Stones again for the last upgrades.
You can still free-roam and find all collectibles up until the Point of No Return before the final mission “The Clash At Rendaino”. If you keep a manual save from this point, then you can still clean up everything from there.
