Beast of Reincarnation contains 11 types of Seedlings. Collecting one of each type of seedling is required for the trophy/achievement Green Thumb. There is more than 1 location for most of the Seedlings, but you are only required to obtain at least 1 of each. Seedlings can then be used in the Cleanse Walker to grow items for Kagura’s cooking.
Nothing is missable, you can still find everything after the story in free-roam before entering New Game+.
Seedlings are marked on the map with a “SEEDLING” icon unique to the type of seedling they are, which will disappear after that seedling has been collected. Seedlings will respawn in NG+ and can be collected again.

Seedling #1: Rice – Oguochi Buffer Zone
Northeast of Tailwater Village campsite, on the upper field level near the wooden path.
Seedling #2: Potato – Ancient Civilization Zone
From the start of the area, walk forward to the platforms with the first group of enemies on the right. This is inside the building on the first level.
Seedling #3: Soya Bean – Oguochi Buffer Zone
Northwest of Tailwater Village campsite, in the building.
Seedling #4: Tomato – Ancient Civilization Zone
From Raging River campsite grapple up to the west to the platform above to find the Seedling by a tree.
Seedling #5: Wheat – Ancient Civilization Zone
South of Raging River campsite, purchase from Ancient Golem vendor.
Seedling #6: Lettuce – Ancient Civilization Zone
South of Raging River campsite, purchase from Ancient Golem vendor.
Seedling #7: Biwafruit – The Great Wall Terraces
From the start of the area, go to the right of the first bulkhead to find this near the base of the large statue.

South of Mountain Plaza: Forefront campsite, purchase from Wandering Merchant vendor.

Directly northeast of Maze of Sin Entrance campsite near the metal container that contains the Apple pickups.
Seedling #10: Carrot – Pilgrim’s Zone
North of Scorched Grassland campsite, in a shack to the north of the path near the cave entrance where you are required to progress during the story.
Seedling #11: Life Seedling – Matsukawa Zone
South of Upper Matsukawa Colony (Front) go through the door on the central pillar and then take the elevator down to the lower area. After taking the elevator down to the lower level it is on a table in the first room.
