In the room with the Hokora Shrine, these will be on a chest next to a doll.
Main Hall
Before going into the boss fight, it is recommended that you make a separate manual save. This will allow you to retry for the trophy if you fail to get it now.
Trophy: The Bird that Flies Highest 
In the next boss fight, you will need to defeat it without dying once for this trophy. It is recommended that you equip the Blessed Hand Mirror Omamori if you have one, as it will fully restore your Health, Stamina and Sanity if you take a fatal blow. This is a long fight, so you will likely want a fair few healing items for this, but this shouldn’t be an issue if playing on Story difficulty as the game is very abundant with First Aid Kits and Bandages. For the most part this is quite manageable by wailing on the boss whenever you can. The only thing to really be cautious of is when the boss covers the ground in red flowers that chip away at your health. This will last about 10 seconds, after which an explosion will occur dealing heavy damage to you, so try to heal up while your health is chipping down to avoid getting instantly killed by the explosion. If you ever die during the fight, quit out to the main menu and continue that way, rather than clicking continue on the death screen.
Ending 1: Coming Home to Roost
This is the only ending you can get on your first playthrough, so once you finish you will get this. Make sure to make a Clear Save File for starting New Game+.

I can confirm that you can use the blessed hand mirror and still get the trophy. I just fought the boss and my mirror activated, saved my life and I was able to get the trophy.

How would I trigger this ending / boss fight on a new game +3? (ending 1, 2/3, and 4 already completed and about to start play through 4 )

Simply use Red Capsules and this will lock you into Ending 1, allowing to fight Shiromuku.
