Thunder Stone can be bought from the Stone Emporium shop.

Thunder Stone Location #2:

Found inside Racine Construction building. You enter it for the first time during the story in Main Mission 14: Reaching Rank E.

Thunder Stone Location #3:

Found in Lysandre Labs (reached through Lysandre Café, during Main Mission 35: Reaching Rank A). From a red pokeball pickup. Inside one of the purple rooms in the north near where you pull a power switch to enable the purple portals.
