Skill Manuals are used to increase the level of Witchcraft and Swordmastery Perks and Abilities in The Blood of Dawnwalker. Vampirism skills don’t have manuals, they require drinking blood to raise the Corruption Level.
Manuals can typically be obtained from chests at open world locations like Soldier Camps, Bandits Camps, Monster Lairs, or Ancient Circles, as well as rewards from some quests or in containers in quest locations. Some can be bought from vendors, especially 
Witchcraft Vendors and 
Swordmastery Teachers. They can also randomly be found as loot on defeated enemies, so there’s no hard limit to the number of manuals that can be obtained in the game, there are many more than are required to unlock all upgrades.
If a Perk or Abilitiy is not listed below that means it doesn’t have any manuals to obtain, all upgrades for it are unlocked from the start.
