Heart of the Jito is a main tale in Ghost of Tsushima. This walkthrough will guide you through all objectives of the Heart of the Jito Main Quest.

Mission Info: When the next storm hits, we attack Khotun Khan. We may not succeed, but the right help we may stand a chance. I should check on Yuna at Jogaku Temple to make our preparations.
Objectives:

Starting Location: Jogaku Temple
Speak with Yuna at Jogaku Temple
Fast travel to Jogaku Temple to speak with Yuna who’s waiting for you by the gift altar.
Follow Yuna
From inside the Temple, follow Yuna to the stables to pick a new horse.
Choose your Horse
Pick your horse.
Name your Horse
Now name it, choosing whichever name you want, it doesn’t impact any trophies or game completion. However, you cannot change the name after this anymore.
Enter Castle Shimura from the North
Now we need to enter Castle Shimura from the north to convince our uncle to join our cause against the Khan. If you’ve visited it before, fast travel to Kubara Crossing, north-east of your marker. It’s the closes location to it.
After the cutscene, run towards the rocks and then the cliff.
Sneak into Lord Shimura’s Quarters
Climb the cliff using your platforming skills and tools until you reach the crevice in the wall.
To easily get to Lord Shimura’s quarters, stick to roofs and hanging lines when possible and make heavy use of Focused Hearing. As you get closer and closer to the entrance to Lord Shimura’s quarters, Jin will say that he could either sneak through without being seen or use his grappling hook under the bridge. The choice is yours. We went with the second option. Use your grappling hook to get across the bridge and your platforming skill to reach the top of the cliff. Then, enter the cracked window and then exit the building.
Make your way through the gardens, hiding in the pampas grass and behind the haystacks.
In the next section, use the wooden scaffolding to enter a new broken window.
Continue making heavy use of Focused Hearing to study enemies’ movements. In this new building, you should be able to see Lord Shimura climbing up to higher floors. Follow him up one floor and then exit back to the roof.
There’s a new broken window you can enter. Watch for the enemy in front of it and when the coast is clear, head inside.
Opposite the window is the ladder to the next floor. From here, open the door (do NOT destroy it with your katana) and then head inside the room with the broken door. From here, jump back outside to the roof through the small opening and then back inside through a second opening to your left.
Now, from here, open the door and turn left for the ladder to the top floor. There’s an enemy standing guard here and he’s not moving around, so you have to be rather quick. If the guards spots you too quickly, consider lowering the game’s difficulty, so he won’t spot you as quickly.
Once you’ve climber the ladder, open the door in front of you.
Leave the Letter for Lord Shimura
Now that you’ve reached Lord Shimura’s quarters, advance to the next marker to leave your letter.
This finishes the Heart of the Jito quest in Ghost of Tsushima.

Thanks for the guide on this quest. Was struggling near the end there. Just so ya know, right before you climb the last ladder in Shimura’s Palace, your instructions say to exit the doorway and turn left for the ladder. The ladder is actually on the right when you walk through the door. Thanks again for the help!

There is an alternative way to finish this quest. Instead of trying to sneak through that last room and the open the door and sneak past that last guard I’ve climbed to the top of the building on the outside using the outside stairs (so two floors above Lord Shimura’s room) and then went down two floors from the inside and landed on Lord Shimura’s room easily.
